You are not allowed to ride over the Westgate Bridge. As far as I know the rest of the course is OK to ride at any time.

As mentioned above. A good reference is this one on the freeways you can't ride... So past Werribee you should be ok.

Looking at the route map it's not a big variation to go via the Westgate Punt. A short bit along the riverside and you can join up with the route again.
My only comment is that the ride between Altona and Geelong doesn't have many redeeming features. It is flat, windy, and the long stretch on the freeway is just unpleasant and boring. At least it is early in the ride, so it can be done while you are still fresh. Hopefully you can choose a day the the weather is favourable.
