Rucksack or Courier Bag

Just wondered about which is best for commuting. I'm thinking more about commuting in the rain!

I've been using panniers, with my rucksack inside, but with the new bike,I'm looking at a bag. Almost all the guys I know use a rucksack, but it appears that the courier bags are the only bags that are waterproof!

Any thoughts
